Dylan Gavin gave the town the lead after just 13 minutes, before a crazy 60 seconds saw Roland Idowu level for the home side before Town's top scorer Frantz Pierrot scored the winner on the 16th minute.
Athlone are next in action against third place Cobh Ramblers on Saturday, and will go above their opponents in the table with a victory.
