Shane Barnes equalised early on for Athlone from the penalty spot, but Waterford made it eight wins in a row with four goals in the 20 minutes around half-time.
Second-placed Galway United lost 2-0 to Longford last night, meaning Waterford are now within four points of Galway with a game in hand.
Elsewhere last night, Cork City extended their lead at the top with a 5-0 away win at Treaty United.
Bray and Wexford finished 2-2.
