James Crawford pulled one back for Town but Sean O'Connor's side were unable to get a second.
It represents O'Connor's first loss as manager since taking over from Ian Ryan earlier this month.
The Midlanders are now four points off the pace of the promotion play off positions and just five points clear of the bottom of the table.
They return to action against UCD in Lissywollen on Friday.
