Queen's University Belfast held a narrow lead for much of the second half after the sides reached half time level at 0-6 points each.
A late goal from Coralstown/Kinnegad's Brian Cooney wasn't enough for TUS to close the gap before the full time whistle.
That result leaves the Athlone team in the play-offs, while Queen's progress to the competition's quarter finals.
The final score at Pairc Esler was 1-14 to 1-10.
Elsewhere, UCD made it two wins from two, they beat Ulster University 1-13 to 0-8 and UL were narrow 0-8 to 0-7 winners over Maynooth University.
This evening Laois duo Conor McWey and Kevin Swayne will join Offaly's Cian Farrell as SETU Carlow welcome DCU to the main campus GAA pitch.
