In Kildare 94% were transmitted by close contact and 71% in Offaly.
Only a few of the confirmed cases in the three lockdown counties are a result of community transmission.
The details are revealed in a letter from Dr Ronan Glynn, acting chief medical officer, sent to the Minister for Health.
The letter acknowledges the disruption and disappointment the local lockdown will cause in the three affected counties.
Dr Glynn said he reiterated his strong message to people across the country to continue with behaviours that will protect them and others, and disrupt the transmission of the virus.
